The Quezon train station is not very pleasant but it is always crowded so there is no security concern, the cabs know it well. Be there at least 30 minutes in advance. There are buses with and without toilets, so don't drink too much; take something to cover yourself with because the air conditioning is sometimes VERY loud; also take earplugs (the driver can leave his music on loud during the whole trip... an original concept for a night bus). Very random schedules, be patient.
